How did Joseph know it was a real angel appearing to him in his dreams, and not just , for example, indigestion?

He knew it because he believed in God and after that dream he knew that the Angel was sent by God.

What do you think the disciples felt when they saw the tomb was empty?

They were shocked, they thought that it may have been stolen. They could not realised what the Lord said about His resurrection.

When Jesus said, "it is finished", what did "it" refer to? That is, what was finished?

When He said it is finished He was meaning that the earthly work which God the father wanted Him to do was accomplished.
