How did Joseph know it was a real angel appearing to him in his dreams, and not just , for example, indigestion?
Joseph was believer in God that is why he was of firm belief that God actually speaks to him in his dreams and tells him to do a particular thing. He also knew that Jesus was the son of God and the God would protect Him.

Why did Herod try to kill Jesus?
Herod tried to kill Jesus because he was afraid of Him. Herod was under impression that Jesus will rule the country physically, spiritually, morally and rule the people with his love, teachings, service and no body would listen to Herod and he would loose the power, strength and impression.

When Jesus said, "it is finished", what did "it" refer to? That is, what was finished?

By saying "it is finished" Jesus referred to the work He has compoleted for which He was sent by God, His Father to the world
