Why did Jesus? penalty for sin need to include physical and emotional pain - why not just spiritual separation from God?
Jesus used His life to save our lifes. For Son of God comes to save not to be served. prince of peace had done his greatest sacrifice through crucification. Jesus is completely God and completely man. physical pain he received is because the punishment of our sin.

Was Jesus trying to incite his death (eg. temple cleansing, accusation of leaders?)
Jesus knew he will die on the cross to save the world and redeem the souls. Die is a horrible feeling that a normal human being shall afraid of. Somehow, Jesus knew that for him to die is for us to survive, he obedient to the Father`s will, he obedient to death, though he was afraid. I believe that Jesus tried to incite his death to the people was to convince them that he is the only way to the Father, whoever believe in him shall not perish but get eternal life. His purpose was to save the people.

How does Jesus link intimacy to him with obedience to him? a New commandment?
obedience comes with intimacy. someone obedient in God`s word shall be loved by God. God is in him and he is in God`s word. Great intimacy!!
