Let's first consider that Herod was the King of Judea, and he knew about the written prophesies around a new King of the Jews, that the new baby born in Bethlehem of Judea was to be a governor and shall shepherd the people of Israel, so obviously he feared that Jesus was an attempt to his reign, that Jesus shall induce people of Israel to a political rebellion.

Why was all of Jerusalem troubled about the birth of Jesus? All of Jerusalem was troubled because Jesus' birthday was written through the prophets; the prophecy was that a new King was to born, that would save his people; They were scared at the idea of a new King to replace Herod.

Why did God choose such a unique way (through a virgin birth) to bring Jesus into the world? Definitely it was a unique way, because Jesus was the son of God, it had to be through a "virgin mother", through a diferent conception, not human way of conception, but by the power and the intervention of God alone, by the holy spirit, so God's power would shine and be manifest alone and no doubt of Jesus's as son of God. Nevertheless, Jesus became flesh and he inherit the cromosomes of Mary his mother, but that's it.
